Had the old man take a look tonight and couldn't pin point enough evidence to suggest splitting cases. I did find aluminum bits stuck in the flywheel gear teeth. I'm going to inspect clutch plates soon and then re assemble and then isolate or maybe the noise will be gone.

Any evidence of aluminum getting shaved off the inside of the clutch cover around the clutch?

Inside of clutch cover appears to be fine...
Going to take clutch plates apart just for a look. Then I'm going to reassemble everything and if it's still knocking I'll take a video and post.

Update*
Engine back together, got it to run and NO noise!!!
Only thing I found was bit of aluminum stuck in teeth of clutch/flywheel. Maybe making the clutch spin out of round touching the case?? Maybe I caught it before it made more damage inside...?
Either way I'm happy.
But cold starting is still a huge pain in The Ass!

Dont worry too much about cool start ups, my 500 is a pita to cold start. Mine with chokes on is usual 5 to 10 good strong kicks then usually a bit of throttle to get things going. My s2 on the other hand, usually barks to life with 2 to 3 kicks.

The gear teeth? If the aluminum chunk was there, it could certainly make noise when meshing with the crankshaft gear.

Gears will make horrible noise and vibration with something stuck in their teeth. The problem of course is that something bad happened to put aluminum in the gears.
